I think what DCP is saying is that he couldn't continue to raise funds for an organisation the he judges as in the wrong (or at least going about apologetics etc in the wrong way). In the same way that the Maxwell Institute decided that he couldn't continue to be Editor because they felt he was not aligned to the way in which they wanted to progress.

It would appear that DCP can leave the Maxwell Institute but he cannot leave it alone...

I disagree with the idea that Dr. Peterson was calling the MI unethical. Rather, he was alluding to what was, in his opinion, the unethical nature of reallocating funds given for apologetics to projects of a different purpose. Of course, I would argue that mistreating others unfairly in a quasi-scholarly publication is much worse, and the reallocation of funds to nobler purposes serves the greater good, thus absolving Gerald Bradford and his allies of any perceived wrongdoing.
