Web sites
I believe that there are several study aids that are amazing. The first are the Institute manuals, and although it is not a study aid, I would recommend reading the scriptures with the audio version paying as you read. That has helped me a lot. Several web sites and software have helped me. Here are some of them:

http://www.religion-online.org/ This site lets you see hundreds of articles and books on most every subject you can think of in Christianity.
http://www.logos.com/ This site lets you buy the most comprehensive Bible software available. I have it and it is amazing! One thing that is great is that the “library” is always being added to and you can buy new e-books that can be downloaded to your computer and intergraded to the software. $
http://www.sacred-texts.com/index.htm This site has the most sacred texts of all religions that I have ever found on a single site yet! The great thing about this site is it is free. The next thing is that it has e-books on the Bible, Book of Mormon, D&C, Pearl of Great Price, The Koran, and books on Buddhism and Hinduism, and many other Faiths.
http://gospelink.com/ http://search.ldslibrary.com/ These two sites you will need to pay for to use. The information on them are awesome. They have pretty much the same content so beware of double paying for the same thing. $
http://en.fairmormon.org/Main_Page This page is useful but not necessarily for scripture study. It is based on Wikipedia. It explains several teachings of the church and lets people edit how they want.
http://www.swordsearcher.com/ This site brings you, what I think is the best Bible study program that I have ever seen. It just has the Bible, but it has 25 commentaries and 17 Bible dictionaries and helps. I cannot tell you just how helpful this program has been to me! $

http://www.catholicity.com/encyclopedia/ is the Catholic encyclopedia
http://jewishencyclopedia.com/index.jsp is the Jewish encyclopedia
http://www.mormondiscussions.com/discuss/ is a more international version of http://www.LDS.net/forums/ so be careful of what you write since what something means to you in your area could mean something entirely different in another area. J

Actually it's doing a lot better today. When I joined The Ensign was a yearly subscription of $15. Likewise the New Era. Now it's free on the Church's website.
I also subscribed to The FARMS Review, Journal of Book of Mormon Studies, Sunstone, Dialogue, Journal of Mormon History, BYU Studies, and a few others. All are now online, with some limitations to reading recent editions.

According to the FARMS membership sign-up webpage, there are certain parts of the website that are accessible only by paying members. So, does that mean it is a "Church" pay site?

The only pay site I'm aware of that is owned by the Church is Gospel Link. I believe it's a $4 fee to sign up...nothing really outrageous.
And, to be honest, I would have to go to Gospel Link to research who is the actual owner. It may not be the Church, but rather, an affiliate of the Church.
On an unrelated topic, does anyone else think that Dr. Peterson's new avatar is creepy? ;)
I like the Krispy Kreme one better. LOL

The Krispy Kreme one was too upbeat. It implied that I might be a decent and likeable person with a sense of humor who's trying to live a good life. My current avatar is much more accurate.

You can use my site to study the Bible (It is free).
It currently has King James Version (KJV), American Standard Version (ASV), World English Bible (WEB).
It has several tools that can assist with studying God's word. You can also look up a verse in all 3 translations and compare them.
